Default Engine acts like it is flooded

I had a weird thing happen with my boat yesterday for the second time in as many trips.
When I first get to the water, it starts up just fine. Additionally, it usually starts up right away with one exception.
Any time I run it, it needs about 20-30 minutes off before it will start again. The first time, I thought that it might be a fuel or kill switch issue, but the filter looks fine as does everything associated to the kill switch.
Yesterday I had to make a quick run back to the dock to grab my sunscreen from the car. When I got back, the boat just wouldn't start. I messed around with it for a few minutes and then decided to just use the TM since it was a small lake. I trolled for about 30 minutes and then decided to try the main. It turned over immediately.
I have no idea what to even look for that would cause this.
